If MS Flight was as closed as it sounds like it is going to be I would definitely consider X-Plane as an alternative.

yes you can,
(I only run FSX but i presume that it applies to FS9)
Run your computer in extended desktop mode
run fsim in windowed mode
create a new view and undock it.
drag it over to the other monitor.
