In aircraft.cfg, the "flaps-position.5=25" line in the [flaps.0] and [flaps.3] section.
When changing this to "flaps-position.5=40" the panel gauge works correctly, but will it affect the aircraft characteristics?

When using default A321 Panel with the PA A321, the flaps gaug works correctly with the settings of the default A321.
As you say now the panel gauge works correctly.
And YES, that chang affect the aircraft characteristcs (just a little).
With the flaps=40, in panel the position will be FULL and probably the noise of the Aircraft will be a little bit more down.
